I'd actually say it depends what you want to learn. For Nyonya cuisine definitely Penang. For a wider variety of Malaysian dishes KL has more options.

Did a class in Penang last year at a home kitchen setup - the aunty teaching us had been cooking for 40 years. Learned more in 3 hours than I could from any cookbook. Highly recommend going local rather than the hotel classes.
